With the dropping cost of NGS, shallow whole genome sequencing or targeted sequencing is more and more exploited as an alternative (genotype by sequencing or GBS). Since many years, array genotyping is applied in cattle breeding for selection. For an European cattle-breeding consortium, Eurogenomics, a pilot experiment, using targeted NGS was organized in order to evaluate the usefulness of alternatives to array genotyping.
