70 GIGA 2021 Annual Report GIGA-CELL IMAGING & FLOW CYTOMETRY NEW EQUIPMENTS IN 2021 A spectral detection flow cytometer (SONY ID7000) which allows easy acquisition of a very large number of emission spectra while managing autofluorescence. A new real-time imaging system (INCUCYTE SX5) offering more colors than our older system and equipped with a new specific module for the analysis of organoids in matrix domes. A new high-resolution confocal microscope (ZEISS LSM 980 Airyscan 2) with a high acquisition speed while maintaining high resolution and a very good signal to noise ratio. NEW DEVELOPMENTS IN 2021 Expansion microscopy Expansion Microscopy (ExM) is an imaging protocol which allows conventional light microscopes (240 nm) to see sub-diffraction limited (between 30 -50 nm) or densely packed details which previously could not be distinguished. Confocal spectral microscopy The number of fluorescent probes that can be distinguished in a classic channel-like acquisition is limited to 4 fluorochromes. The recent development of spectral imaging coupled to linear unmixing overcomes this limitation by resolving overlapping fluorescent spectra. Machine Learning: Pixel classification with QuPath The cells detection (segmentation) can be very challenging in microscopy. Training a pixel classifier makes it possible to incorporate a lot more information than is possible with a simple threshold, and to determine the output in a much more sophisticated way. This means it can be applied to cases where a threshold would just not be accurate enough. Deep Learning: example denoising, segmentation The denoising with artificial intelligence can be used to improve the quality of an image or to segment cells.
